Clu ultimately decides to compile the program when Tron (the original) proves resistant to rectification, so he places on in storage for safety. 

The new version of Tron wakes, suit flickering white and then fading to a deep black in a strange dispersing pattern. 

Clu asks him his purpose on a whim before he overrides the controls to suspend him for forceful rectification, and watches as the white circuits ripple and fade to a blood red as the program states that he must remove all Users from the System.
